Choppy MOV files in AVS Video Editor

Heyo,
I have been trying to make a video out of several clips in AVS Video Editor (will return with version number in case needed). I have clips in AVI (Motion Jpeg, 15 Mbps), and MOV (H.264, 3000 kbps). There are about 50-100 clips, about 10-60 seconds each (some are a bit more).

Loading the clips is no problem. Program runs smoothly and all clips are put in place. However, even with one clip of the MOV files they appear very choppy in preview compared to the AVI file clips which moves smoothly. When rendering out the video the MOV parts are still choppy.

So I tried installing both Quicktime Alternative (latest version) and K-Lite Codec Pack Full (latest version). Still appearing choppy as well as the rendering of the video.

I will return with the specs of the computer later since I am at work writing this, but it is no old one and it should be able to handle this kind of processing...

Could it be something else causing it? Wrong codec? Is it because of H264? It might have been recorded in HD on a digital camera (I did not do the recordings of the MOV files). I can return with info on that later too.

Should I try to convert the MOV files to AVI with some other codec? I tried to do so on another computer but the picture turned out to be a mess. I found a software called BINK which could convert MOV to AVI but it could not compress the video so they ended out to be huge compared to the original file. I have not found any better software yet, at least not freeware.

If there is no other option or any other codec that might work then converting seems to be the only option. Still I am unsure what to convert it to (codec, bitrate, etc) to avoid too much quality loss (but not too big size), since it will be converted to DVD Mpeg (NTSC) later.
